Affiliate programs and Advertising programs are not mutually exclusive of each other to only that paticular site. You will sometimes run across a few people who will say they don’t want to do Affiliate Linking because it will draw away the focus that they feel is needed to be placed towards their Adsense ads or visa versa.   While there is the potential chance that for one them to possibly take the focus off of the other one. There is however in most websites out there,a real potential for both to work very well together as different readers will respond to certain types of advertising differently. You should always take into consideration the effect that your Affiliate Links might have on other types of Revenue Streams – but don’t let one type of advertising stop the use of the other in combination on the same page or website. Remember that the use of  both Revenue Streams on your website will most likely be a more profitable one.

To keep things simple   An Affiliate Program is a system that will pay you a commission when people click on the Affiliate Link that you have placed onto your website and then your visitor clicks on it and proceeds to buy that product thru that Link on your website. The way that they track who will get the commission based on that purchased product is done thru your affiliate account link code that is imbedded within the Link that you have placed onto your website.

Let me use an example:
If you click on an Amazon affiliate link that I placed on my website for some ebook called – Affiliate Marketing, ,you would then be taken to Amazon.com’s page for that ebook. If you then decide to purchase it, I will get a commission added to my account that I have with them for sending you there because you went thru my affiliate link (the commission rate might be somewhere between 5 and 15% of the purchase price at Amazon – depending upon certain things like: how much you sell, or what the product is - or a number of other different pricing factors depending on their company's conditions and terms.) then at some agreeded setpoint, depending on the preset total amount of commissions collected. That amount would either be sent to me by check or be directly deposited into my PayPal,Pay.com,Debit Card,Merchant Account, etc.

Prefer intermediate and advanced affiliates, has some great performing offers and is an up and coming affiliate cpa network.

Similar to Neverblueads in that they prefer intermediate and advanced affiliates. Some good CPA offers here, but not a huge variety. That said, some affiliates are making a killing off their top few offers.

Similar to Neverblueads in that they prefer intermediate and advanced affiliates. They run regular affiliate contests to spice things up. I haven't used Azoogle much myself yet but I hear good things about their affiliate managers from other affiliate friends of mine.

They prefer intermediate and advanced affiliates to apply here. It would be better to set up and promote a clickbank or other affiliate product first before applying here so you can show an example of your website(s). Make sure you mention you will be sending a lot of ppc traffic (if you will be) as this is a good selling point to get yourself accepted here. Has great affiliate managers.

Shareasale

Good ever growing selection of offers, not as large as CJ but on average the commissions are much better. Relatively easy to join and to use.                                                                                                                          Shareasale.com, provides technology allowing Merchants to easily and quickly setup Affiliate Programs as well as connect them to a network of participating affiliates. Established in 2000, Shareasale.com began on the premise that it could provide any merchant - large or small - with high quality, reliable tracking software - at a lower cost than the industry norm - with the added benefit of being plugged into a large network of quality affiliate sites. Affiliate marketing is one of the best ways to promote a retail site and Shareasale has the affiliate base and technology to make it happen.

Commission Junction

Easy to get accepted, commissions rates vary wildly, some are good, others are terrible. The interface is a little tricky, but easy when you get the hang of it. Offers a wide variety of offers, some are really well known. Offers product feeds.

Relatively easy to get accepted, but prefers if you can show an example website. Great because they have a lot of physical product offerings with solid payouts, which is good for your newsletter sequence if you are looking for more products to promote in a particular list or on your website.

Linkshare

Easy to get accepted, great tracking. However often has lower commission rates because merchants have to pay a lot for the use of their service and technology. Payments often take longer than other networks.

Markethealth

Focuses more on health/wellbeing based offers, mostly physical products, easy to get accepted.

Plimus (simular to clickbank)

Very similar to clickbank but with different offers, easy to get accepted.
